They were. The war essentially ended with Ghorah Khar, when Prime put Galvatron permanently out of commission and the Decepticons out of the war. After that the Decepticons pretty much vanished, except for isolated sightings, until 2412.

I played the SNES version of Wing Commander for quite some time before the crappy controls made me give up on it; the first 'news report' involved either the failure or success of guerilla forces on McAuliffe colony overthrowing a Kilrathi invasion. (For reasons never explained, said success depended on your performance in the missions.)

Myself, I think it's a backhanded compliment to name a colony after McAuliffe whose plot purpose is to be the first Human world invaded in -any- Kilrathi invasion...
