As Garrus points out, Shepard's enemies have a way of ending up dead.

Either way, if you have Miranda in your party in ME2's final boss fight, and you choose to destroy the Collector base, TIM will tell Miranda to stop Shepard. Miranda tells TIM to consider her refusal of that order her resignation. (I believe this is true even if Miranda isn't loyal, but I don't know for sure. I've never finished ME2 without everyone being loyal and everyone surviving.)
