Yui Ikari was a Grigori.

A human/Grigori crossbreed, such as NXE's Shinji, is a Nephallite.

The Grigori are the Grigori. The lost Choir.

The Nephalim are their children. In the IN canon, Nephalim and the 'Children of the Grigori' are somehow seperated, though both are Grigori/Human hybrids, the Nephalim somehow being born twisted, while the 'Children' were simply humans with an odd connection to the Symphony and a mortality that allowed them to work inside of it without disturbing it. It's also quite possible that this was just a cunning PR offensive to make the whole affair of kicking an entire Choir to the curb more easy to stomach. There's a good chance there is no difference at all between a Nephalim and a 'Child of the Grigori.'

Within the Pseudephigrapha (one of Anno's sources for NGE) the Nephalim were the children of humans and 'fallen' angels (yes they loved humans and taught humans many things; there wasn't a specific choir they were from). They were described as giants or as beings greater than men; it's been long enough I can't remember if there were any monstrous ones or not. They were supposedly all killed in the Flood (Noah and all that), and were one of the primary reasons that God caused the Flood to be. So there's a bit of the background behind what's in IN.
