It didn't. I'm thinking of it like this: the Marvel universe was connected to the mainline. When it broke free from the mainline, that connection was spilling the Marvel universe's energy out that broken connection, probably into Yggdrasil's (sp?) void buffer. Griffin and company were trying to reconnect that universe to the mainline. When Doom folded the connection in on itself, it "plugged the leak" much like when you fold a water hose in half. When this happened, they were on the other side of the break from the Marvel universe, and so couldn't get back inside.

I'd venture to guess (more) that Doom managed a very delicate balance, and any tampering with it would make the Marvel universe pop like a soap bubble.
