I seem to remember that an enormous part of the German Navy 'disapeared' when Germany fell. It being lead by one of X-COM's head guys fathers I though it would have made a bigger apperence than sending a few subs afther SEELE.

Other than that one hell of a great movie (book).

It did; the Kriegsmarine's surface component, including Admiral Keller's flagship, the supercarrier Deutschland, arrived at the sea battle shortly after the destruction of Natlateth. It was the arrival of Deutschland and her escorts to reinforce the RN, RCN and Red Banner Northern Fleet which finally made it clear to the US/SEELE naval forces that there was no possible way they could win. Deutschland's air wing also helped in the mop-up operations on land.

Admittedly, the German Navy's role was largely an off-screen one; going into great detail about the sea battle, which was important historically but not central to the story of Project Evangelion and its people, would have been an unwieldy digression. As I say, though, it was historically important that they were there, and their contribution shouldn't be underestimated.

(By the by, I'm not really sure I'd call the Kriegsmarine component enormous; though the force which went fugitive with Admiral Keller was about 90% of the total fleet, the German Navy in the world of NXE isn't a very big one as world navies go. Deutschland is their only carrier, her escorts their only significant surface combatants. The bulk of their force has always been in submarines, so you can rest assured that there were more than "a few" U-boats in the force which backstabbed SEELE's fleet. Of the four nations whose boats were represented in the defending force, Germany's presence was second-largest after the Soviets.)
