Misato looked curious. "You sound like this has happened
before."
"It has," said SHODAN before Ritsuko could interrupt. "In
2005, before you came to NERV, the unit absorbed its original test
pilot. The process I described was developed in an attempt to restore
her."
"Did... did it work?"
"No," Ritsuko said, scowling in the direction of SHODAN's
sensor pickup. "It didn't. That's what makes EVA-01 different from
the others, Misato... it has a human soul."
"Two of them, now," SHODAN said dispassionately.

I had assumed, from other NGE sources, that Yui was the original test pilot. Of course, that was required for Shinji to pilot EVA-1. Here in NXE, Unit 1 needs to synchronize with Longinus since it contains (actually, is Lucifer, half smote (smitten?) with the Lance.

SHODAN noted that Yui was absorbed into EVA-01, very similar to the way Longinus was. This implies that Lucifer had communication with Yui. SHODAN also notes that they failed to recover her.

TMP tells us that Yui was murdered, in 2004, by Natla. How is never mentioned, except that she was completely destroyed.

So my two questions:

1: If Yui was absorbed "to death" by Lucifer, how did she end up in SHODAN?

2: If Yui wasn't absorbed, who was, and where is she now?

She wasn't. She was blown up in a "lab accident", and Naoko Akagi, in compliance with a wish Yui had related to her when she started to realize that Natla was going to kill her one day, used the only significant part of her remains as a component in a modification to SHODAN. If a person were to open one of the sealed modules which make up the part of SHODAN that isn't a stock SAL 9000, that person would find one of those bionic brain units like people have in Ghost in the Shell, with about 70% of Yui Ikari's brain inside it.

Afterward, Naoko, who was never particularly stable to begin with, couldn't handle the idea that she'd done something as freaky as that, even if Yui did want her to, so she killed herself.

This was covered toward the end of the regular series. SEELE's original attempt to copy Rei was a straight copy, not one with the Fallen bit flipped to On as was the case with Ichi and the subsequent numbers. Remember back in Exodus 3:3, when DJ found the cryo-capsules Ichi and the others in them, the first one he found was labeled "20-77236-65-0-A - AYANAMI, REI (P/T)"? Note the "A"; that was the original clone. The reason there's nobody in that suspension chamber is because Rei II was the original EVA-01 test pilot, who was absorbed by the unit.

A few episodes later, at the end of Exodus 3:9, Tabriel explained the whys and wherefores of that by way of telling Rei and Jon how she became what she is.


"Ichi Ayanami was not Natlateth's first attempt to duplicate
you, Reilael," said Tabriel. "Before her, there was another - one
whose genetic structure was not modified as the later ones were,
because Jon had not yet been created to show them the way to do it.
One who, like you, was not Fallen."
Jon and Rei looked at each other, understanding in their eyes.
"The empty chamber DJ found," said Rei.
"P/T," Jon mused. "Prototype." He looked at Tabriel. "The
first EVA-01 test pilot."
Tabriel nodded. "Lucifer had recovered nothing of himself,
and the part of me who was the duplicate of Reilael knew nothing of
herself, but the attempt at synchronizing them created a resonance of
a sort. You must understand that she was... incomplete. She had no
identity, no sense of herself. It resonated with Lucifer's own
confusion, and in his pain he sought to understand... "
"... And they became one," Rei whispered. "She was the one I
saw, who told me I asked too many questions... "
"And they became one," Tabriel confirmed, nodding. "When the
part of me who was Tabris, shattered, went to Lucifer and demanded
relief, Lucifer saw a chance to help two tormented, incomplete souls
with one stroke. He combined the two... and I am the result."
Tabriel smiled. "I am whole again... and that is what truly matters.
It was right that I should be remade into what I am now."
