In fairness, Excel's core intelligence is, well, more intelligent than her interactive persona shell might tend to imply. She's perfectly capable of minding her business. If it were otherwise, she wouldn't have been recruited to manage the systems at ACROSS; after all, a controlling intelligence inclined toward serious shenanigans could do a lot of harm running that stuff. The tunnel transport network alone has serious potential for misuse.

Put more simply, the crazy bimbo thing is a shtick, not what's really going on under the hood. :)
